Sounds like a broken prompt setting - how do you generate your prompt, and
are you properly using \[ when you need it for example?

Are you sure you are setting TERM to rxvt-unicode and not another
terminal? (rxvt should normally work too). Are you sure you installed
it? Are you sure your (ba)?sh actually uses terminfo and isn't compiled
with termcap instead (then you need to create a termcpa entry)?
