Well, if ctrl-l doesn't do what you want, don't use it?

Assuming your shell outputs a ctrl-l in response to you entering ctrl-l,
then urxvt behaves correct. If you don't want that behaviour, you should
bind something else on ctrl-l keypresses (such as a scroll). It isn't
something urxvt does control.
